Religious intolerance has a long history in the US. In chronological order, you could choose Native American religions, witchcraft, Judaism and Islam. Religious intolerance is often linked to xenophobia and/or racism, so you could also look at smaller religions of other groups who have emigrated to or sought asylum in the US.
